MediaCoder is definitely the best open-source audio-video converter out there. MediaCoder has seen major changes in the past few versions and while it still has not got to version 1, it's definitely something worth downloading. Incorporating a wide variety of codecs it meets just about every conversion need.
Be sure to check out the Extensions menu, which is somewhat of a wizard for video conversion.
